inbox is always too full even after taking 100 emails out. Why?

I have 1387 emails in my inbox since I use that as my file system rather than putting everything in folders. Recently, I have gotten notices that my inbox is too full or my outbox is too full and cannot send or get messages. I started with over 1400 and now have taken out about 100 emails, deleted them from trash and compacted the folder. The message that the inbox is too full is still appearing after I have done all that. I even turned off the computer after doing this and it still says the same thing. What should I do or be doing to get this to work. Is there a limit to the in and out box? Thank you so much for your help.
