When I close one window, Firefox asks me if I want to close all tabs, regardless of whether or not that window has tabs.
I first noticed this issue while using Rhapsody to listen to music. Rhapsody opens a new window that sits in the upper-right of your screen and plays music, separate from the Rhapsody site itself.
Now, I can work in the original window I was using while the second window is open. I'll open several tabs and be on my way, enjoying the new browser. The issue is, whenever I close the Rhapsody player browser window, the browser asks me if I want to close all tabs. If I click close, it closes the other window too!
This problem occurs with ANY separate window, so it is not a Rhapsody-related issue.
This just seems like a simple bug that can be patched. Any ideas?

I have this problem too. I use Firefox 4 on Ubuntu 10.10, installed using ppa:mozillateam/firefox-stable. As Mitchell_Mike explained, I experience this problem with any seperate windows, e.g., the pop-ups from Tweet button, GTalk pop-ups, and any page opened 'in a new window'.
Update: I just tried enabling extensions one by one, and I found that the extension Awesome Screenshot would cause the bug.
