The toolbar on top is half correctly colored and the other half is lighter after an update from before.
So I've had a theme and when FF updated it now becomes a lighter shade on the bottom half compared to the correctly shaded top half of the toolbar. I got no idea if this is supposed to happen, but it sort of irritates me. If I need to do a full uninstall can I be told what I should delete in the folders?

Try the CTR extension.
Look at the setting(s) in the CTR Options/Preferences here:
- CTR Options > Toolbars (3)
Firefox 44+ has a semi-opaque white-ish appearance to the main toolbar and corresponding tab when you use a custom theme. Depending on your OS, the size and coloration may vary.
The Classic Theme Restorer extension is a very comprehensive tool for modifying the user interface and might be overkill, but after I describe the second option, you might prefer it anyway.
If you do not use CTR and don't want to change any other settings, you could consider using a custom style rule. For example: https://support.mozilla.org/questions/1106538#answer-836566. See the following screen shot for what that does (on Windows 7, at least).
