If you are using IMAP, mail is synchronized across devices, so deletion on a phone or other device will be replicated.
If you provider has a retention policy for mail this also affects your Thunderbird folders when using IMAP. SO if they delete mail after say 2 weeks then the mail will synchronize to deleted in Thunderbird.
