If you have two gmail addresses, say A and B, you will have set up two accounts in Thunderbird.
So, those two incoming accounts are quite obvious. What is less obvious are the two corresponding accounts you need for sending, Yes, one for A, another for B.
In your Account Settings, open up the settings for account A and under the top level, Account Settings, see at the bottom of the panel on the right, where it says "Outgoing server (SMTP)" and note the smtp server being used. See pic 1.
Repeat his for account B. It should have its own smtp server. I suspect your two accounts are both using one gmail smtp server.
Google play a nasty trick. Their smtp server replaces whatever "From:" address you use by the gmail address associated with the smtp server being used.
Now go down your list of accounts. At the bottom will be an item named "Outgoing Server (SMTP)" (yes, that name again!)
Select this and the right hand pane will list your smtp accounts. Check to see if you have two gmail settings there. If you do, change their names so you can tell which is which. If you select each one, it will be summarised, where it will tell you the address is works with.
See pic 2.
Hopefully you'll have two of these, one each for your accounts A and B. If not, you'll have to add a new one. Do this by noting what the existing one uses in its settings and replicate these in the new one, swapping the email address and password as appropriate.
Now you have, and can identify the smtp servers for your accounts A and B, go back to the incoming accounts' settings and make sure each one has the relevant smtp server selected.
