I usually access my emails via Thunderbird, in which I have many specific folders for emails I want to retain. I've always used the Click and Drag option to move emails. A short while back I noticed that sometimes the email wouldn't show up in the destination folder, at first I assumed it was my error, sloppy mouse use. However, when I subsequently accessed my emails via Webmail the 'missing' emails showed up in the destination folders. So, they haven't been lost, and clearly the method employed for moving these emails works, but they remain 'invisible' in Thunderbird!

if you right click the destination folder, select properties and then repair do the emails appear?

All it did was to resort the visible emails into reverse datel order.
