Firefox nightly removes certificates on every update

I recently started experimenting with the latest Firefox nightly in anticipation of Firefox 57. It is pretty fast and I am happy about it. After every update the browser clears all the certificates from the certificates and I am not able to visit any https site. I do have a few trusted root certificates in my configuration. I also use violentmonkey extension for running greasemonkey scripts. Not sure if they are the root cause.
On a fresh install of nightly I have the prepopulated list of certificates that I can use. Then I add some more server certificates to allow me to use my websites. The next day after the update all certificates are gone even the pre-existing ones. I have to refresh firefox to fix this issue currently but this is inconvenient as it gets rid of all my custom certs and violentmonkey extension.
Any solutions / workarounds?

Just did a PC restart and that also is sufficient to repro the problem. No nightly update was installed. Using Ubuntu 16.04.

Did you check for issues with the cert8.db file?
You can also try to rename/remove the secmode.db file in the profile folder. See about:profiles
Thanks that worked. I could repro it even without an extension.
The problem seems to happen when I have custom certs in the file. Just renaming the secmod.db file worked. Would be curious to know how that solved my problem though.
