Patching FireFox in system context removes start menu items on w10

We just purchased ManageEngine Patch Connect Plus, so we can push patches like Firefox through SCCM. The issue we are having is when Firefox is upgraded/patched using system context, it deletes the start menu item and pinned start menu tiles. This doesn't happen when running the upgrade in user context.

Is it possible to get a fix from Mozilla to support this, or is there another way to preserve these shortcuts?
