I have my firefox password protected and when I go to a password site to log in I put in my password and get another box to put my password into. I know i did it right as it fills in my password and i can close the other boxes.

There are a couple of bug reports concerning multiple master password prompts being displayed (Bug 177175 and Bug 536140). Either of the following add-ons can be used as a workaround, StartupMaster or Master Password+.
Your above posted system details show multiple Java Console extensions installed.
You can uninstall (remove) the Java Console extensions, you do not need them to run Java applets.
