I used a "cleaning" program to fix registery now bookmarks won't show in the sidebar. the organized bookmarks show in the bookmarks dropdown menu.
How can I get the bookmarks to show in the sidebar again. It is checked as always but after using a program to clean up unwanted or corrupt files, the bookmarks will not show in the sidebar.

Do your Bookmarks appear in the Bookmarks menu bar drop-down?
Do you have that problem when running in the Firefox SafeMode? http://support.mozilla.com/en-US/kb/Safe+Mode Don't select anything right now, just use "Continue in SafeMode."
That "cleaning" program is probably a fake. Try reinstalling Firefox if you didn't have this problem before you "cleaned" it or don't absolutely trust the program.
What cleaning program did you use? If you got a pop-up on a website that you were infected then you now probably have caught some malware.
Do a malware check with a few malware scan programs. You need to use all programs because each detects different malware. Make sure that you update each program to get the latest version of the database.
