A detail like a website remembering you (log you in automatically) is stored in a cookie, so if you clear all the cookies then you also clear cookies with an allow exception and you will be logged from all websites. You will have to delete the other cookies manually if you want to continue the session or use "Delete cookies and site data when Firefox is closed" to clear cookies that do not have an allow exception.

Was there any other way to this Manual clearing cookies ?

There might be extensions that allow to clear cookies more easily and protect remember cookies and other important cookies, but with builtin means you will have to scan the cookie list and decide for yourself which cookies to remove.
