how to I keep legitimate email from ending up in the suspect email folder
legitimate mail is ending up in my Suspect email folder. Filters have no effect because the mail appear to go to the suspect folder before filters are applied.

Ok, what do you mean by "suspect mail folder"?
If it's the Junk folder, then you need to keep marking erroneously placed messages as Not Junk to train Thunderbird's classifier system.
If it's named Spam then it's almost certainly being run by your email provider, and you need to go to their website or help line to see if you can whitelist trusted senders.
