The following is from proton mail support:
When you delete a message in Thunderbird, the message will be moved to the Trash folder on the ProtonMail account, this means the message is not permanently deleted, only moved to the Trash folder, and this works.
In the case of moving a message to a local folder, Thunderbird will attempt to permanently delete the message from the source folder (Inbox in your case), and since this is not a supported feature in ProtonMail, the message is retained in the All Mail folder only.
ProtonMail might support permanently deleting messages from folders in the future, however, at the moment we are not able to provide a timeline for when this might happen.
