Top Sites are generated from the history, so you lose these when you clear the history. You can pin bookmarks or history items to tiles if you want to keep them.

You can read in this article about pinning a link to one of the tiles. This basically involves clicking the three-dot icon that appears when you hover a tile and either pin the current tile or edit the tile and modify title and url.
