I have set my privacy setting to preserve "site preferences" on "clearing history when Firefox closes".

Recently when I closes Firefox, the site preferences for my bookmarked websites are lost.

Just make yourself sure you didn't select the check box "Site Preferences" in "Settings for Clearing History" and Data Section.
