I cannot delete a site from top sites though I have tried the methods mentioned. It will not delete. Shows right back up on startup and will not go away.

That is a pinned search engine. Did you try to unpin this Google tile ?
Changes made manually on the about:newtab page are stored in prefs that you can find on the about:config page.
- browser.newtabpage.pinned => websites pinned to a tile
- browser.newtabpage.blocked => websites removed by clicking the X (Dismiss) button in a tile
