I have 3.5.16 currently installed on my mac and was prompted to change to the 3.6.13 which I downloaded. The next step is saving it in the applications folder but if I do this will I overwrite the old programme and lose all of my bookmarks etc?

No, you will not lose your bookmarks. You are just replacing the application. Your bookmarks, history etc are saved in another location called the Profile folder.
