when I try to customize the navigation toolbar, the address and search bars cover up any buttons I try to add. When I reset the tool bar, and try to customize, the toolbar shows the stop "X," and the reload buttons between the address bar and the search bar. When I close the customize window, these buttons disappear. If I try to move them to the front of the address bar, they will disappear when I close the customize window.

The stop/reload buttons in Firefox 4 become part of the address bar when placed to the right of it. And when placed next to each other, they will join into one button.

If you want them as separate buttons, try swapping their order, or place other items between them.
