Was it a "desktop notification" in the lower right corner of the screen? It could be coming from a website or one of your extensions. Can you post a screenshot of it?

Meanwhile, to check for website permissions:

  • Windows: "3-bar" menu button (or Tools menu) > Options
  • Mac: "3-bar" menu button (or Firefox menu) > Preferences
  • Linux: "3-bar" menu button (or Edit menu) > Preferences
  • Any system: type or paste about:preferences into the address bar and press Enter/Return to load it

In the search box at the top of the page, type notif and Firefox should filter to the Permissions section. Click the "Settings" button to the right of Notifications and remove any website which may have permission to show notifications which shouldn't be there. If it is a true Skype message, a Microsoft website might be relevant.
