Firefox 13.0.1, OSX 10.6.8, Macbook Pro. I deleted the bookmark by choosing the blue star and deleting. Now it does not show up in the popup box when I choose "show all bookmarks", but it is still in the drop down menu from the toolbar. When I select it, I go to the site, and the star is not highlighted like it would be if I had the site bookmarked.

That probably means that the site is still in the history and shows as such.
So you need to highlight that entry in the drop down list and press Shift + Delete to remove it from that list.

No luck. I'd already tried clearing all history, cache, and cookies. I tired again after your suggestion, and the result is the same.

Problems with bookmarks and history not working properly can be caused by a corrupted places.sqlite database file.

You can also try to repair the places database with this extension:

Tried manually using the instructions, tried deleting the file and allowing it to be regenerated from backup, tried SQLite, tried Places Maintenance. The bookmark doesn't appear in the library; it is only in the dropdown list from the toolbar. The link works, though, and selecting it from the list takes me to the site, where the star is unhighlighted.
