Up to a certain point in time, whenever I removed a message from "All Mail" Gmails folder, it got removed from the Gmail server.

Now, it is no longer the case. Even if I remove an e-mail I received from both Inbox and All Mail, it will reappear.

more options

try holding shift while you delete. See if that helps as it bypasses the trash. I would assume going to trash means the message is not removed from all mail at all, just gets a trash tag added.
