Firefox and Win IE are just browsers that display what they are told.

Check with your e-mail provider.

You are just visiting the same internet based e-mail site in two different browsers, so you will see the same mails. You would have to remove the mails once you have read them in a browser or move then to a different folder if those mails aren't marked as read as should happen if you read (open) them.
