I used to be able to dismiss unwanted Shortcuts on the New Tabs Page, but now the three dots that popped up the menu for that are gone. Is there still a way to get rid of them to make room for others? Also would like to have the option to choose shortcuts to place on the page.

You can use "Delete from History" in the three-dot menu of a tile to remove a specific tile. It is better not to use "Dismiss" in the three-dot menu of a tile as this adds the hashed domain to browser.newtabpage.blocked in about:config and this pref can become quite large.

In case of issues with the Firefox Home page you can try "Clear the startup cache..." in "Help -> More Troubleshooting Information" (about:support).

Thanks for the tip about not overusing the "Dismiss" option, but my problem now is that the three-dot menu has disappeared from the tiles. I don't want to clear the whole startup cache, because I only want to get rid of shortcuts that I don't use anymore, and keep the others.

Pinned tiles are stored in this pref in about:config, so you should keep these and you can keep a backup of this pref.
