In order to set the Firefox PDF viewer as the default one to show also embedded PDF content I followed the advise to set this at Preferences > Applications. But there is no Applications sub menu. Currently the embedded PDF is not displayed but "a plugin is needed .."

Could you please tell me where I have to set this setting in current Firefox 49.0?

This is controlled by the Android OS. You'll be prompted to chose the app you want to open PDFs with.

The container that displays the PDF at Desktop Firefox on Android Firefox only reports "A plugin is needed to display this content". Android Firefox does not prompt me to select a PDF viewer in this case.

Moreover if I force Android Firefox to prompt me to select an PDF application by manually requesting the pure PDF source URL I can not see an option to select the internal Firefox PDF viewer. Android OS does not know that Firefox can serve also as a PDF viewer.

It looks like Firefox for Android doesn't have the built-in PDF viewer as the desktop version. Therefore you'd need to install a separate app for this. Acrobat Reader is available via the Google Play Store.
