After restoring my bookmarks, I am having problems viewing all of my folders while trying to add a new bookmark

About a month ago, I lost some of my bookmarks, specifically, a whole folder. Since I periodically make backup of my bookmarks, I restored my last backup and everything worked well. Until I tried to bookmark a new URL. When I try to add a bookmark, the folder tree I see where to include my new bookmark does not reflect the folders that appear when I navigate through my bookmarks. I try moving around, up to see if I can get to my whole folder tree, but I just cannot find it. How can I restore the coherency among the regular bookmark folder tree that appears when navigating, and the folder tree when I try to add a new bookmark?
