I am not sure what it is that you are seeing. Is it possible that Firefox is opening two windows? If you have two Firefox windows open and close down Firefox, and have your preferences set to open as it was previously then it will open two windows. You mention Firefox and Aurora. Do you have both of these installed on the same computer ? If so it would be a good idea to use separate unique profiles for each.
