A little over a week ago, I noticed icons for the shortcuts on the start page started showing wrong icons for some of them. For example, gmail and reddit show youtube icons and this behavior continues even for the favorites. X(Twitter) also has a generic icon instead of the normal one. Is there a way to force refresh on these or some way to correctly apply site icons?

Hi, it looks like something is wrong with favicons' database. As the first step, enter about:support in the address bar and press Verify integrity in the Places database section. It should check whether your favicons.sqlite database is sane.

That did something but made all the icons generic instead of the usual site icons. I am guessing I have to revisit each to get the correct icons?
