Are you using IMAP or POP? Does this happen also in Local Folders?

Sounds like it is time to create a new Thunderbird Profile. See Profile Manager

You can try Create a clean new profile in Thunderbird and import your stuff from the old profile , or just parts of these instructions to just copy your e-mail over to a new profile.
