I cloned my SD card onto a hard drive and now my cookies don't work, can I fix it?

This was on a Raspberry Pi, but it probably also applies to Beaglebones, Odroids, anything else that boots from an SD card.

My cookies were stored on the device /dev/mmcblk0p2, now they're on /dev/sda2. Everything was copied over but now they don't work anymore.

SD cards are slower, more limited in size and by some accounts less reliable than hard drives. It's fairly trivial to use an external USB hard drive instead. Everything's working fine except my cookies. This smells like some security feature.
