Do you have Sync turned on? (Firefox settings -> Sync) If you do, turn off syncing bookmarks and try deleting the tags.

Open "Manage sync..." and unselect Bookmarks, then Save Changes

Assuming you tried deleting the tags again *after* turning off sync for bookmarks...
